2. Every claim traces to a source, and Atlas explains why the source supports it

Good to know: Obsidian's strength on that row is genuine. If your work depends on it, that is the boundary. The Semantic Map helps when 200 papers need to function as a searchable corpus rather than sitting in a flat folder.

Good to know: Both tools can point to sources. The wedge is whether the tool explains why a passage supports a claim. For everyday Q&A the gap is small. For a thesis sentence or brief paragraph, it is the whole game.

Search results for "atlas vs obsidian" mix several names. The names are easy to mix up. The jobs are not the same. This article compares Atlas Workspace with Obsidian. It is not about CodeAtlas, the code-map project. It is not about Cloud-Atlas plugins that connect an Obsidian vault to another service. It is also not about ATLAS ti tools for interview notes and field notes.

Migrating from Obsidian to Atlas
An Obsidian vault is a folder of plain markdown files on your disk. It includes notes (.md), attachments, a hidden .obsidian/ config folder, plugin settings, [[wikilinks]], and tags. Moving to Atlas is not a one-shot import. It is a rebuild of the parts that carry research weight. Atlas is organized around sources, Knowledge Maps, projects, and a cross-project citation graph. Freeform notes and backlinks between authored entries are not Atlas's native form.
PDFs and source documents move cleanly. Upload them to an Atlas project and each one becomes a Knowledge Map. When it can, Atlas checks source links against open-access papers. Markdown notes that summarise or annotate a paper can be pasted in as extra context for that source. The prose you wrote about a paper does not vanish. It becomes context the next chat can draw on. Figures, tables, and supplementary PDFs can upload beside the parent paper.
Some parts do not migrate. Plugins such as Dataview, Templater, Excalidraw, and Kanban have no Atlas match. Atlas is a focused research surface. It does not function as an extensible plugin shell. Use Obsidian for local-first and offline work. If you work on planes, in archives without Wi-Fi, or under a policy that forbids cloud AI, use Obsidian. Atlas runs on cloud infrastructure. It does not have a full offline mode.
Use Obsidian when plugins drive the workflow. Its plugin library is broad. Common examples include Dataview, Templater, Excalidraw, Kanban boards, and calendar tools. If your workflow depends on a specific plugin, Obsidian is the better fit. It is a plugin shell. Atlas is a focused research surface.
