Atlas agent tools and limits
The Atlas agent can search the current project, read its contents, and perform supported actions for you. Name the item and the result you want when a request could refer to more than one thing.
Agent capabilities

The agent can also use Web and Literature search when those channels are selected in External only or All.
Map edits save after validation
The agent reads the complete current map before editing it. A valid edit saves immediately. If the map changes before the save, Atlas preserves the newer map and the agent must read it again before trying another edit.
Deletion is permanent
The agent uses deletion only after an explicit request. Deleting a source, note, chat, highlight, or annotation cannot be undone. Deleting a folder preserves its items and moves them out of that folder.
The current chat cannot delete itself through the agent. Delete it from the project sidebar instead.
When an action is unavailable

| The item name matches several items | Mention the item or provide its exact name. |
| A source is still processing | Wait until the source is ready, then ask again. |
| A note changed since the agent read it | Ask the agent to read the current note before editing it again. |
| The request belongs to another project | Open that project before making the request. |
| Atlas shows a plan or usage message | See Plans, usage, and limits. |
| The requested action is not in the capability table | Complete it through the Atlas interface if that workflow is available. |
Tool scope restrictions
Project only blocks web and literature search. External only blocks project reads and writes. All permits both, with selected external channels. Asking the agent to import a URL requires All. Existing chat context remains available after a scope change. See Tool scope.
